My family might be making a completely new home theater system in our basement. What should we get for a screen, sound system, seating and/or storage?

Try to avoid the (HTIB) home theater in a box systems as most of these systems don't delivery the big theater effect. If you can, take the time to visit several specialty hometheater stores. Stores like best buy and circuit city may not have dedicated theater rooms to show off their equipment. They may not carry the high end electronics that deliver the big sound! We have a surround sound system with three inputs and one output for HDMI cables, and a cable box with one input, and one output, along with an xbox 360 that just has an output, what would you guys suggest be our configuration when hooking it up? Logic says to me atleast that I should use the output on the surround sound system as the one connection directly to the TV and have everything else use it as a passthrough, but im not completely sure if thats the right call or if I need to have the output on the surround sound connect to the tv through the cable box since the cable box is already wired to the SS system using HD Component cables.
TLDR; Order of connections for my home theatre setup. What do?

Your idea is correct all components should be connected to the AV receiver using HDMI then one HDMI cable out to the HDTV for the highest quality signal both video and audio......This is a better idea than trying to use the HDTV as the switch box; some newer more expensive HDTV's will actually do this very well with plenty of HDMI connections and top quality electronics inside; but older HDTV's and less expensive bargain HDTV's just do not have the circuitry to accomplish this in often sending only a stereo signal even over optical... where as even an older AV receivers can do this...the exception might be if you have a hi end HDTV and a low quality HTIB receiver then in that case the TV may act as the better switch box....
